I was given doxycycline today in hopes it will help with irregular bleeding. It says not to take while pregnant so I won't be able to start until I get a bfn. I'm in the 2ww. Will it interfere with my sway if I take it at af?

No, but just be REAL sure you're not pregnant. 1000% sure. I want you to take pregnancy test at 14 DPO AND 16 DPO even if you are actively bleeding and think you have AF. This is very important so please hear my words on this, you can be pregnant even with a totally normal AF and this actually happened to me personally, not one of those shady FOAF stories you hear online. 14 and 16 DPO even if you are getting AF.
...and of course before when ever you start it too. my concern is a short LP and you start the medicine and then wait till 14 DPO because I just said that.
Take pregnancy test always before you start the medicine, if you bleed at 10 DPO and are supposed to start the medicine, take a preg test before starting. BUT also take it even if you are 14-16 DPO because you can be pregnant and get AF-like bleeding.
Do you think it will still be ok to ttc that cycle?
As far as I know it is ok but double check with doctor or pharmacist, if you dind't mention it when they prescribed it.
